After one of the patches I lost a way point for one of my harvesters, it was gone, but the system still thinks I have this harvester. If you lose a way point how can you find a harvester.

I had this happen also. I sent a CSR but got no answer in 10 days. In the interim, they implemented the notification system, which now sends you e-mail when your harvester condition reaches 50% (e.g. when maintenance runs out and the item deteriorates). So, wait a few days - the email I got had a waypoint on it.
