I have read a few threads on how to operate a factory; in the threads, people talk about putting their factory output items in factory crates. Does the factory make the cratesand crate the output? Or does the factory owner have to make the crates and input them into the factory? Could someone please explain this process?

I think you get your final factory products in stacked crates of 25. I don't think it requires extra crafting to get one.

It does just do it automatically when you produce items in a factory, no special skills needed =). Some items produce crates of 50 and some 25. You then click on the crate and you will see the radial menu pop up with an option to "get item from crate" and it will pull out one item at a time =). Very nifty process!
