I don't know if this has been posted before, but if you use an armor repair tool on one of the "damaged" cores you'll then be able to use it to craft with. I had been deleting the last core in each stack, but I noticed when I opened a repair tool that it listed some of the cores in my inventory as being repairable, so I gave it a shot and it works. I don't know what happens if you fail a repair, but even if it tells you that the core's condition has been lowered it will still stack with other cores that have the same serial number. It might be worth trying this onsome "damaged" RIS segments, too.

It's also possible to completely unstack the items and use the last bugged one to create the schematic. (I'm pretty sure this is what I did. Can anyone confirm?)

You have to unstack them either way to be able to use them when you craft, and if the stack is "damaged", it won't let you load the last one in the stack into a component slot when you craft, so I don't think there's a way to use it for either a schematic or a prototype item unless you use an armor repair tool on it first. Sometimes a stack won't be damaged though, and then you'll have no problems using the last core in the stack right away.
