Remember the segments in a core don't have to be identical to each other, just identical from core to core. When you're doing a full factory run of cores, you probable aren't making 1000 segments and then using just those 1000 segments to make a run of 332 cores. You can instead make three runs of 1000 segments (call them A, B, and C). Then you make 999 cores containing segments A, B, and C.
Do the same thing with loot stacks. If you wanted five enhanced cores, you might use three stacks of seven enhancers. Make a three factory run of six segments (since one piece of loot is burned in the schematic). Then use a segment from each crate of segments to make your five cores (losing one segment in the schematic for the core).
I assume you are making an Ubese chest (or similar) that takes 5 cores, most chest plates take 3 cores. Just note that in order to get the max bonus of +350, you will need to have 7 pieces enhanced. That is not possible with Ubese or similar armors.
That said, you can add bonus at 3 stages : segment, core and appearance. Core and apperance are of the rarer type (Geo loot and Peko feathers respectively), the most commonly used enhancers go into the segments.
The segments stack into the core, ie if you use 3 segments with +8, +10 and +15 you will get a bonus in the core of +33. The cores dont stack the bonus from the segments, ie it will still be +33 bonus when you add the 5 identical cores to the chest plate. Note that you loose an enhancer in both the segment and core schematic, which means you will need 21 enhancers for your particular chest piece.
Most armors use 11 cores (typically 3 for chest, 2 for helmet and leggings, 1 forthe fourarm pieces). The easiest way to approach the enhancing is to make 3 runs of segments with 13 enhancers in each run (loosing 1 for each schematic). Then one of each segment into the core giving you 11 cores. To cap the +50 mark you would normally need to add a Featheared Appearance enhancer when you make each piece.
Hope this helps, there is more info in the guide.
