So I want to make some walls in my factory, do the structure mods that I put in also have to be factory made or will just structure mods do?

If you make the wall schematic using 10 factory made structure modules, you will give the final schematic a serial number on each module. So yes you would have to use the factory modules.

If you DON'T use factory made modules, or you use 9 and 1 odd one, the wall schematic will not require them and all you have to worry about is the materials (steel + ore).
