Just wanted to drop you a line as to my personal top five issues coming from a master architect's perspective. Use em, file em, forget em, just trying to make your job easier.
1. Factories are so buggy its not even funny. Out of 10 different runs last night, 7 of the crates I removed were unusable until I logged out/in a few times. Its frustratingwhen you have to use factory items yetyou can't take them out of the crate.
2. Speaking of which, removing 90 structural modules by hand to place into the input hopper to create wall modules is downright silly. You can't make more then 9 wall modules per run because your input hopper fills at 100 and it takes 92 to make 9 wall modules.
3. Another thing: Many furniture items don't even go into factory crates at all. Both large potted plants and potted trees show up individually in the output hopper. Making three runs to transport 100 trees is silly.
4. Harvesting schematic. Nuff said.
5.There's a bug involving server boundaries and components. It used to be an "exploit" used for duping (see recent patch notes about bio-engineer) and the developer's fix was to delete the items in question. I lost 5 factory gen turbines because I happen to cross a server boundary in the run from my factory back to my house.

Nice post, although I hardly think all the top issues are related to factories, considering a large percentage of architects don't use factories much because they need the XP from doing it by hand. They are mostly used my masters I suspect.
Anway, they are important issues, and I might be able to help you on the crate issue. Did you try moving them in and out of a container, like a backpack? I've had that problem where you can't get anything out. Moving the crate in and out of a backpack usually fixes it, although one time I did have to relog. If you do relog, stay out for a few minutes instead of getting back in right away to make sure that the server knows you are gone and not just LD.
1. Regarding crates, in the last week or so I've had many fewer problems. Someone made a very simple suggestion to me when I mentioned I had trouble emptying one, and it worked.

The factory crates sometimes need a little time to cook. If you happen to drop it and pick it up, put it in a backpack and take it out, log off and on during that period, that's fine. But the long and the short of it is, all of my stuck crates now seem to work fine if I just wait a few minutes. Always been less than 10. Just wait and see. Try nothing fancy. Just start another load of factory hubbub and wait.
2. Agree. It's not game-breaking, just ludicrous and time-breaking. There is no reason that we shouldn't be able to consider a crate like a stack of resources when factory crafting. Since they show up in your 'filtered' resource list, you should be able to double-click load them in your normal crafting tool also.
3. Word. Though it doesn't need to be a top issue. I just sell my plants for 750 each and it makes up for the struggle of carrying them 30 feet.
4. begbegbegbegbegbegbegbegbegbegbegbeg man those NPC large flora I've seen in cities look cool.
5. Don't know. Haven't seen.
actually you can make 100 wall modules all at once. You need to open the input hopper before beginning, and also keep open (or open) the output hopper and while your factory is churning out the wall modules you can keep feeding in the structural modules.
It is however a pain in the butt to do so. They need to make it so you can just drop in factory crates full of structural modules and let the factory pop them out as needed for the walls.

I do the open window trick but it is a pain in the arse. I got better things to do than to sit there and feed my factory modules to crank out crates of walls.
