The yacht should no longer take up a lot. Mine does not any more. I think you can redeed the yacht (or delete the data pad item and recreate the yacht) to make sure of that.
Worst case, put up a couple of small houses and move all the stuff in the guild hall to those houses (or even 1 small house with a vendor, if you can). Then redeed the guild hall. If the lots decreases by only 5, you probably have a lot used on something you forgot about. A CSR might be able to help.
There have been reports that poofed factories and harvesters did not give up their lot usage. I don't know whether this was so or whether there was some other explanation.

Guild hall is the way to go if you can afford it.

I've had 6 toons have their lots go screwy with the changes. In particular the change for structure factories took CSRs on both characters to get their lots adjusted right.
On the assumption that your analysis is correct, submit a ticket with the server the toon is on, the waypoint of the structure that should be taking only 5 lots, and your desire to have the CSR correct your lot count. They have to do it when you are online, for some reason. It cannot be done when you are not in the game live.
All 6 times it was a pleasant experience. Give them the documentation and I've found CS is trying harder to make the game work.
