You don't lose skill boxes already trained in however you can go into -10 mill xp hole.
And sorry to say you have no choice to fight as a Jedi. If a BH has a mission on you, your options are:
1) Run (or try) to a safe house
2) Fight, kill the BH but you will still be hunted as this does not remove you from the terimals.
3) Fight, die. Loose xp, but you are off the terimals until you do something to get back on again.
4) Make friends with the BH by paying him off. **must warn you some BH's will take the money and still kill you lol**
Jedi is a PvP class. Now that doesn't mean you can't use your Jedifor PvE, it just means you have to be prepared at ANY time to engage in PvP.

As for PvP, you can choose to do it just like ay other profession. You can /duel anyone willing to accept, or you can go rebel or imp, and go overt...and fight any other overts you meet from opposing factions.
I strongly encourage you to read the stickies in the force sensitive forum, they have a LOT of info there that will help you understand better.
You only get to choose if you're a padawan.
If you want to be a GOOD Jedi, you'll go knight, in which case you're always overt.
