If it's a YT-1300, your best bet is to get DIRECTLY behind his engines and take out the two turrets first. You target subcomponents by using the bracket keys. If it's just a regular unarmed freighter, just target the engines and stop once you get the message "you have disabled your target"
Once the turrets/engines are down, you have to then get close and eventually the ship will start moving. The best way to keep pace is to retarget it and press "M" to match it's speed and fly formation until the "ambushes" come. Don't get too far away from the freighter, either - most escort missions have a "fail distance" if you fly too far from the ship you're meant to escort.

Target the freighter and press "[" to cycle through its systems until you reach "Engines" once you've taken the shields and armor out from the back it'll let you know when you've "Disabled it" after you destroy the engines. Fly up to the freighter and scan it....forget which key, check your keymap. After that you just need to wait until it tells you the freighter has been captured. Engines are self-repaired after you capture it.
Im speaking from the Imperial mission side, havent "captured" much of anything else so far.
