More info, please. Can you just not see it, or are you doing damage, or is it just not firing at all?
Also, are your weapons at 0.0/(number)?

list your reactor energy max and capacitor max energy level, and then list your total energy used and total capacitor energy used by each weapon (total them all). I'd bet you are just either overloading your reactor somehow (which it will let you do, it just starts taking away systems like missles, then projectile, then chaff, etc...).

Go into your Options and check your keymap. It could be that the defaults are totally screwed up. I've keymapped weapons groups as 1, 2, 3 and not JOY1, JOY2, etc.
I couldn't target the nearest enemy ship when I first started because of that. But it was totally my fault for programming the joystick before checking the keymap.

Have you checked your key bindings in options? Make sure your fire key is bound to the right command. Default on this I think is "fire group 1 and cycle groups" something like that.
Have you checked your weapon groups? (default G) Make sure your weapons are at least in a group, however you want to group em but they need to be in one. Also make sure your missle launcher has ammo
Have you checked the hit points on your parts lately? They get damaged everytime your armor gives out and/or your ship blows up. Make sure everything is repaired, make sure that your reactor is feeding your ship enough energy. (No red #'s on the manage screen)
If that doesn't help you'll have to hit up customer service

Only one class can (I think it's the rebel pilot), and they have to have certain tier skills to.

Rebel astromech programs let you manipulate your shields somewhat.

I see a lot are using joysticks. I've seen some complaints about using your mouse, but I have been using with no trouble. I'm using a Logitech MX510 which works great for my playing style.
And it would be sweet to be able to shift your shield to double front, etc.
